For me it matters what kind of plug they're on, I'n not a big fan of the big round plugs, looks unnatural even when encrusted over. But if they are on something small that I can hide the edges with a little epoxy then I'll leave them on the plug
I hear you. Some plugs are so unnatural. I hate the square ones and rounds ones. What kind of epoxy do you use. And do you use it to even off the edges? I think I might break a couple off the plug and super glue them to the rock.
The nice thing about breaking it off the plug is you can leave a bit still attached to the plug and let it grow out in your frag tank or wherever and sell it or share it later.

Aquamend Epoxy from the HD, usually use it to hold the plug in place and then smooth off the edges
When I get a plug with a lot of encrusted growth, I'll do as hatfielj said, cut off the frag and grow out the plug. Usually use the epoxy/superglue sandwich method for the frag right onto the rock.. works well for me too
