I'm not sure why you would need caulk. The only time I have heard of paint being used in a canopy was for reflective purposes(white paint). If that's not the case and it's wood, leave it bare since it won't be seen.
I used plain old Kilz spray primer. Since the canopy was painted before i got it, I primed the whole thing, then just repainted the outside, leaving the inside primer white.
