Coralife Biocube 29 upgrading

Hi,
So I haven't kept any fish tanks in some years and my girlfriend just got an established biocube from a friend of hers for free. I primarily had done African Cichlids when I did (mbuna and tanganyika), and while I've read a ton in the past about reef tanks, I've never actually kept one. I've been advising her to the best of my knowledge but would like to know what you all think of my plan.

The tank as it sits currently: So it's a coralife biocube 29 with power compacts and LED moonlights. The ballast is bad on the atintic socket (so that bulb does not turn on). I have to assume the bulbs haven't been changed in forever, her friend had it for a while and didn't know what she was doing, her ex left it with her. There is no protein skimmer. As far as I can tell there is nothing in the media chamber (middle chamber) except a tiny foam pad, no bio balls or anything really.

It has a dark coarse sand substrate with some live rock that does not have a ton of growth on it, but a little bit. 2 percula clownfish and 1 BTA (which is closed up more often than I would think), they don't really seem to go in it often. Also the BTA moved today, should I be concerned? 2 yellow tail damsels. 1 melanrus wrasse (I think), 1 scarlet skunk shrimp and a bunch of small hermit crabs (the anemone like to eat them) and small snails. Also there are fireworms. They are currently getting fed once a day using omega 1 small marine pellets.

The salinity is a little lower than I'd like at 30 PPT/1.022 specific gravity. I don't know any other levels of the tank as I've instructed my girlfriend to get a marine test kit. In spite of all this, the tank seems to be dong very well from what I've observed.

What I want to do: (not in this order)
1) Add some kind of filter medium to the middle chamber of the biocube, haven't really thought about what kind.
2) Completely remove the hood and have either an acrylic or glass top cut for it.

4) Possibly remove the current coarse sand and add some finer caribsea aragonite, open to color sugestions. Maybe a 2" bed. I'd be more comfortable with the wrasse burrowing in something not as rough.
5) Add some more live rock, maybe 1 nice big focal piece, and a couple smaller rocks.
6) Add some corals (after lighting upgrade) soft corals, mushrooms, polyps, maybe a sea fan and if those do well maybe an LPS near the top.
7) Add some more cool inverts; shrimp, fan worms (feather duster). I'd like to add some slugs, sponges or cucumbers, but don't know enough about them but I think they help with sand aeration?
8) Add a couple of powerheads and a wavetimer to improve flow.
9) Oh and the first thing I'm doing is getting rid of that awful tiki head.
10) Add a protein skimmer? Although it seems to be fine without one.

I have done a few of the modifications you are considering to my 29 Biocube.
I added the 18" Current LED, works good but not quite enough light.
I had to add another light bar to perk it up a bit.
I have the Current sitting on the rim under the hood and the additional bar is attached to the hood.
If I did it again I would buy multiple bars from 21 LED instead.
I have an Aquatic 115 protein skimmer in chamber 1. Works awesome.
Chamber 2 is half live rock and I put my carbon and Phozsorb bags on top of the live rock.
Heater is in chamber 3 with return pump.
Hope your build goes well.

I like the idea of putting live rock in there like a sump, I don't know why I hadn't thought of that. I'm gonna check out those 21 LED's too as well as that skimmer. Appreciate it!

If you decide not to use the hood, check out the AI Prime LED, it has a perfect light pattern for a Biocube.

So I added that skimmer to chamber 1 last night. Already have some yellowish skimate in the cup. I also rearranged the live rock and added some base rock which already has new Coraline algae after a day and a half. I also did a 4 gallon water change and raised the salinity to 1.024. The bad:. My melanarus wrasse doesn't seem to be doing well. I didn't see him a lot yesterday and this morning he didn't come out to eat. He is tucked into the rockwork and I found him laying on his side. He's also breathing fast. He can hold himself up right but I also noticed one of his pectoral fins looks damaged. After reading up I can only conclude that he has internal parasites or all the changes I made stressed him out. Or maybe moving all the rockwork disturbed all the territory and he possibly is getting bullied now? Or a combination of all? Please advise. Should I dose the tank with prazi pro or wait it out to try and get a better diagnosis?
 
And one other thing I forgot. I started feeding the fish twice a day. Marine pellets in the morning. And various frozen/thawed (brine shrimp, myasis shrimp, blood work etc) in the evening. Maybe this is contributing to the higher nitrates?

I am not sure about dosing your tank. Adding chemicals to my tank has usually had bad results.
Question about sand bed. How deep is it and did you disturb it to its deepest point? On a deep sand bed it is possible to release anaerobic bacteria when disturbed; would be very hard on livestock.
Also, a 25% water change would be good to do. 7 gallons in your tank.
Any chance your fish just got pinched during a rock placement?
Any trouble getting skimmer to fit. My hanger gave me issues so I cut some pvc to the right length and put it under my skimmer to hold it at the right height.

I ended up bringing him into the LFS where I got him. He was almost dead by the time I got him there. He was new to the tank. Owner of the store thinks he just died because sometimes that happens. He went from perfectly fine to almost unresponsive inside 18 hours. He didn't look like he was bullied to me or the owner, and I was really careful not put any rocks on him. Everybody else in the tank is good. To answer your questions the sand bed is maybe 1.5 inches, 2 in some places. The skimmer went in pretty easy. The hardest part was getting the suction cups to stick, not to much leverage to push. It looks like they changed the brackets compared to some I saw on youtube.
