I have a acrylic that has some light scrathes. Can I use the wet sand paper while the tank is setup a running? Thanks

Yes you can. What I used to do is attatch the sand paper to a mag float or similar, an just go over the tank with it. It worked pretty well. You need to use VERY VERY fine grit sand paper though.
