I just got mine 4 weeks ago; in my case i also got microbubbles but it stoped after the first day. Mine actually started to produce foam almost instantly but it was a very wet skimmate very much as that one you get when using antistress; filled the cup about 5 times in the same day; then after that it really started to pull out a very dark yellow-greenish skimmate. I elevated the cup during this process several time until i got it were itÃ"šÃ‚´s working well for my system.
I have to clean the collection cup every 3 days; and itÃ"šÃ‚´s just a bit more than halfway full.
Regarding the health of your fish i donÃ"šÃ‚´t know but in my case my fish didnÃ"šÃ‚´t seem to mind.
make sure it is level. use the adjustable screws at bottom of skimmer. give it about two weeks of usage, for now put a small biobag in the return side and it will catch alot of them. but make sure you rinse the bag out every other day. until your skimmer breaks in. if you don't the bag will turn into a nitrate bed.
I had this problem to oand wonder what was going on then Fiannly i did a water change one day and raise my water lvl higher then i use to have it and they went away right away and not seen them since

put a small bubble level on it, like what carpenters use. do side and back. It help me out alot. the remora's hob have a thing for leaning towards the pump side. at least mine did.
