Black Ich

My clownfish have now been in my system for over two weeks and are starting to show a few black spots. From what i can tell these can come from flatworm parasites? Is there a simple way to rid my tank of these parasites or even something not so simple? I am in the process of getting the fish into QT so that I can treat my tank.

I forgot to mention that I see dozens of mini black worm-like organisms under the sand against my glass but only at night. they range from just a few mm to almost a cm long. I also have some much longer worms that are up to an inch long and seem to be almost clear (I think these may be bristle worms) and have a pulsing red color to them.
