Clean a refugium?

I have a 40 gallon sump that is divided up in sections, with the refugium being about 10 gallons. I have quite a bit of rock and rubble plus Aragonite on the bottom. I am thinking that there is an abundance of phosphates collecting in there. This sump has been active for about 3 years. If I siphon the substrate, I lose all my pods, right? Clean or no clean?

I have been vaccuming all the detritus at the bottom of my refugium every month or so, but mine has no sand just a bare bottom with a few rocks in it.

Junk will accumulate in the refugium. I personally like to vacuum, though not as regularly as the display, say maybe every 2 months or so.
