Help with diagnosis and treatment

About 2 months ago some of my fish in my 280 started to get white spots and colors on the fish faded. Some fish were scratching a lot. The powder blue was infected the worse. It eventually died. I lost a few more fish, before I decided to tear down the tank and quarantine the fish. It was quite the job, but something that had to be done. I was assuming it was ich, so I am in the middle of doing a TTM. Started last Thursday. Fish seem to be doing ok, except the juvenile emperor angel. The colors were really faded and the fins were in pretty rough shape. While in quarantine, the colors have improved, but the fins are still pretty rough, but now th efish has developed a growth on one of it's eyes and that eye is clouding up. It still is scratching alot also. Flukes? Here are some pics to show what I am talking about. All other fish seem to blemish free. The emperor is still eating good. Any suggested course of action would be appreciated. Thanks



 
Yes flukes. Fresh water dip with some melafix for about 2 min they will fall right off, do it for 3 or 4 days. Angels are extremely susceptible to them for some reason.
 
Thanks, would that explain the color loss and the tattered fins? Sorry, I have had a reef tank for the last 17 years and have never had to deal with fish disease, so feeling a little ignorant right now.
 
I would treat with Prazipro in lieu of the freshwater dips. Much gentler on the fish and just as effective. Two treatments 7 days apart will ensure all flukes and newly-hatched larvae are killed.
 
Would "API General Cure" work? It lists-Active Ingredients: 250 mg Metronidazole and 75 mg Praziquantel per packet. Each packet treats 10 gallons Praziquantel appears to be the active ingredient in Prazipro. The reason I ask, is I have some, but no Prazi.
 
Yes, it should work. Only downsides are: 1.) General Cure contains a lower dosage of praziquantel than Prazipro (but should still be effective) and 2.) You will be administering metronidazole for no reason.
