How Long For Chaeto To Catch Up?

I have recently added a 13 gal sump with refugium to my Oceanic 40L tank. I have mostly softies, LPS & a couple of SPS. Blue tang, purple firefish, red firefish, sixline wrasse, purple reef lobster, CB shrimp, skunk cleaner shrimp.

I ditched my skimmer for the reverse photosynthesis vegetable filter. I have about 3-4" sand bed, some small base rock & a good size piece (loose basketball) size of chaeto in the fuge. It's been up for about a week & now I have traces of cyano (thick maroon mats covering rock in areas) in the main display, as well as what appear to be diatoms (brown film) in the main display as well as the fuge.

I have been pruning the chaeto & it is producing little bubbles. Is this a cycle or sorts & how long until everything stabilizes? I did add about 1-2 lbs base rock to the tank as well as the rubble in the fuge. What should I do?
 
i did what you did on my 30 and it took almost 2 months for everything to balance out... i had to leave the chaeto light on 24/7 cause if i turn the light off, the chaeto kept turning white... it can not compete with the cotton candy looking algae in the main tank...

From what I can tell the chaeto isn't dying back & I have a good sized amount in there. I just added Phos-Zorb & some carbon in the return area, hopefully this will help.
