So I'm not sure how common this is I figure its fairly normal but they run copper and something else not sure what it is. Anyway how many ounces of there water would it take to affect my corals negatively from the copper or other treatments? Is there anyway to completely avoid the transfer of there water?

we do a drip acclimation so theres about maybe 1/2 cup of there water that may get into our system being 40 gallons of water in our tank

After acclamation remove the fish or coral from the acclamation container and transfer it to the tank via net or just your hand.

But, be aware that LFS that run copper will mask various parasites. So you had better quarantine!

before this month i never asked what chemicals are ran in each store but the few i have asked say its just "preventative" the stores in question are pretty good ones actually

Yes, "preventative" dosage is your worst enemy. Good for the store, bad for you.

have you seen a difference between quality of fish between a store that may does vs a store that runs a clean system no chemicals?

That question is irrelevant. What I have seen is that LFS or online vendors that run a low level of copper mask various parasites and the aquarists that assume that a preventive level of copper is beneficial run into various problems with those parasites about 3-4 weeks from acquisition.
