is it bad to turn off the protein skimmer at night and have only the power heads and the heater running

I would leave the skimmer on 24/7 besides for when you clean it. Is the noise comming from the pump or the sound of air being pulled into the line?

Sure you could do that, and the water in the skimmer will turn putrid and disgusting. I guess if you drained it and did a skimmer water change every morning that wouldn't be an issue. Otherwise it's not a good idea to have any filtration device sit without flow overnight. (or during an extended power outage)

I wear earplugs to bed. I would leave the skimmer on.

You might get a pretty nasty ph swing too if you turn it off at night, as you would lose all of that surface agitation.
