Pest removal, fresh water dip help!!!

So tonight after the lights went out, my girlfriend and I were watching a movie and I glanced over at the tank and noticed that 2 of my mushrooms were curled up as if they were very irritated. I grabbed my little flashlight and as I shone it on the shroom I noticed what looked like a worm dart back into a piece of adjourning live rock. I paused the movie, told my girlfriend and began paying close attention. After 5 minutes, the culprit re-emerged. I tried to get a pic with my ipad but wasn't too successful. With a little research, I have concluded that the metallic green centipede-like creature is either a Eunice worm or Palolo worm, although it had a solid round head, no antenna, just a smooth round head. Neither of which I want in my tank. It seemed the likely easiest method was a fresh water dip. I have a 2.5g aga tank with only fresh water, a heater and heater in the other room coincidentally, for no real reason. So I pulled out the rock, dropped it in the same temp fresh water and watch a few pods immediately die off :( BUT no sign of my mystery pest worm. My question is, since the rock will likely be in the fresh water for an extended time period until I see evidence of the worms eviction, will the reintroduction of the rock cause an immonia spike because of the bacteria and organisms that will also die from the dip, and if so what should I do from here on? I like the rock and its not that big. I could live without it, but would like to save it if it wasn't too much trouble. Thanks!
