Change the water, but might be a good idea to have a cycled filter at the ready when you the need the qt tank. I would suggest having a medium chunk of live rock somewhere in the system that you can easily remove and use that as a filter or have a sponge filter in your sump. Just sterilize it before it goes back into your main system to cycle again.
