they do make a scratch remover (and it works well), unfortunately i'm at work and can't recall the name. i would imagine any hardware store would have it. I got mine from a local plastic shop called "tap plastics." and i think you can even order from them online. so google up tap plastics and you should find it.
In the limited experience I have with acrylic (not aquariums, but other applications) the scratch removal kits work pretty well on shallow scratches, but the deeper ones can be stubborn.
