I have some xenia it had been growing like crazy. What I wanted to know is what is the best way to prune it and will this bother any of my other corals, Thanks for the help

Just cut a branch off, stick a toothpick through it, and use a rubberband to lightly hold it to the rock by wrapping it around the toothpick. After a few days it will attach to the rock and you can then sell it to other reefers or LFSs or trade it/give it away. If you let it grow out of control it can overgrow other corals.
 
Thanks my big concern is will it affect my other corals when I cut the xenia at this time I don't have much room to try and propagate

I can't say for sure whether or not it releases and toxins when cut, but it didnt seem to have any ill effects on my corals when I've done it. If you're real worried about it try removing the rock(s) the xenia is on and cut it in a bucket of tank water.
