aquacontroller or windows issue?

My aquacontroller works fine love it. except that when I leave Aquanotes running at some point not sure how long it takes but the aquacontroller will eventually give the message of not responding? Is this a windows or AC issue? I am not windows literate but can figure things out if i know what to look for or at. Anybody have similair problems? I'm running Aquanotes 3 and Windows XP Corporate SP2.
