Thanks for the replies... I was worried that maybe my stock pump is defective and wasn't pumping as fast as it should to lower the water in chamber 3 to be within the window.

After all the initial purchases and while I'm waiting for the cycle to complete, I'll research upgrading the pump and powerheads.
First, think about how a return pump works. It pumps water into the display, which causes water to overflow to the rear of the tank.... equal to the amount pumped in obviously. This is how any return pump works in any system. So, the flow rate of the return pump will not change the water level in the sump. Ever. Provided the pump output doesn't exceed the overflow rate (which it's not even remotely close in the biocube). So if your stock pump wasn't pumping at the designed rate, the overflow just wouldn't have as much flow through it. The water level in the rear would never change due to this.

Flow through your filtration system should be low and slow. Any granular media will work better this way. On the flip side, you do want a decent amount of flow in the display. Use powerheads. I think most people try to upgrade the return pump to increase flow in the display. It does of course, but not much. The return pump is just designed to return water from the filtration system. Display flow would be a bonus, but in the Biocube, you don't have the option of regulating filtration flow any other way (as with those with external media reactors do, for example). In short, leave the stock pump.

I'm thinking of getting the Koralia Nano (link here, and don't really know which flow rate to get.. the 240 or 425 gph.

I'm planning eventually on having some easy to have corals and zoas, the usual beginner fish (clown, blenny, goby, etc).

The price doesn't matter between the two... but the flow is almost 2x. Any suggestions for which to get for a BC29?

Honestly, the more flow the better. As much flow as you can get without blowing your sand around is best. This prevent debris from settling and algae from growing. It also presents filter feeders (corals) with more water flow. And you'd be blown away with the amount of flow, even small fish, are tolerant to. I'm currently running the older Koralia 1 powerhead AND one of the newer koralia evolution 550 or 750 (can't remember which, and they look exactly the same). I've had two young clowns for a year and change. They have ZERO issues with the flow. I'd suggest getting two 425gph units...
 
I dont know. I got one 425 and a rio 6hf and I can't find a position that doesn't move my sand around. Can't see having two 425s. If someone can help me please do.

Where do you currently have it placed? How are you aiming them? I have my return pointed up for oxygen exchange and towards the middle of the tank. My 425 is mounted between the return slits on the back right and also pointed towards the middle and level.
 
just upgraded the stock fans to SilenX 12dB fans last night. Whisper quiet unlike the stock fans... one of which decided to be an outboard Evanrude.
 
I have my evolution just right of the return line and pointed pretty much right at the front glass. I have my older K1 down in the lower-right corner just below the bottom overflow inlets. It points upwards.

As you can see the sand is fine on left side but it the middle and right side is where it gets pushed from the front.

Nobody else seems to have a problem.

I've got two full sized powerheads in mine without any sandstorms. In fact, one is nearly in the same spot as yours. Just like I said. Moved lower and pointed upward. Works fine. And I have small sugar sand too. (Think that's what nearly everyone uses now anyway...)

Try harder...
