Looks like it got stung by a coral or anemone of some sort...

Yup, coral/nem stings. Its a change in pigment. No worries mate.

It has been trying to host in yellow colony polyps. Could this be the problem?

My clowns host in the frogspawn and get the black spots too. It's normal and not an issue. Get black clowns and you won't see the dots

They eventually get used to it. It's called Hypermelanization, caused from the stings of corals or anemones. Most clowns develops a tolerance to the coral stings, although they might always have them.
