Cycling External Pumps

As I contemplate a new tank build I am thinking about how to vary flow from my closed loop pumps. Yes, I will be using a pair of MP40s, but would also like to alternate closed loop flow between two returns at either end of the tank.

Previously I had used an OM squirt device, which worked fine, but has not recovered from 5 years of storage. I have not tried the squid, but it does seem less than fully reliable and robs the pump of output. Since I have two Blueline20 pumps idle, I was thinking about alternating them just like I used to do with in-tank power heads. I have never done this, and even with the 'soft start' capability of my Apex, I'm wondering if I will get a significantly reduced life out of the two pumps? Has anyone done something like this and, if so, any thoughts? I must confess, cycling power heads never seemed to harm them - I still have a few that are over 10 years old.
