How to patch a 100g Agromaster tank?

It's a 100g agromaster used for a sump that has three holes for bulkheads. I could fill the holes with bulkheads and caps, but I'd prefer not to waste the bulkheads or deal with potential leak issues down the road. So................

What would be the best way to patch it?

I've tried vinyal and silicone in the past. That works but it seems flimsey? I had seen a patch once that was a opaque substance covering the entire area of the hole but it was very hard, not like cured silicone.

Any ideas for a reliable solution?

Bulkhead seems to me to be the safest. That's how I plugged 2 holes on mine and they lasted 3 years with never a drip.
 
plugged two 2-1/2" holes in my 360 sump. 1/2 thick acrylic and weldon 4 did the trick. (also patched a 18" long crack in the same sump using the same method.) (note: this was an acrylic tank)
 
Unfortunately as you are already aware from previous experience, silicone does not stick extremely well. For peace of mind, just use the bulkheads with plugs. Sure it is a waste of bulkheads but sure beats coming down to a flood.

I currently have 4 unused bulkheads with plugs in my 100g stock tank sump and have no worries with any leaks. Plug the sump on the inside and the outside if you are worried about one of the plugs leaking. PVC parts are cheap.
