Initial Cycle and Water conditoners.

If someone were to cycle their tank using water conditioners (such as Amquel + and Nova + <----- or something like that, I forget what it is called) would that mess up the cycle? I mean the bacteria need the ammonia and conditioners eliminate or bind with the ammonia.... what is the end result for your cycle?
