I am thinking about picking up a microscope to identify different pests/diseases in marine aquariums. Can anyone recommend a good microscope with a built in camera that can see down to bacteria?

a good one isn't cheap.
my celestron with the camera cost me about $450 cdn. the more high powered are pretty expensive. i highly recommend celestron.
 
250$ for 2500x, though the camera has a bit to be desired

I would spend more on good microscope and not worry about the camera. Your cell phone probably has a higher MP camera on it and can be used to take pictures or video. There are cell phone adapters for this purpose, available for many models of phone, even some diy ones. I just hold my phone the appropriate distance from the phone but that can be a bit of a pain
