I got a Tunze 6095 for Christmas. Would switching the pump on/off with the controller shorten the lifespan less than ramping up and down, "pulsing"?

No, but it will build up calcium faster and should be cleaned more often, especially the propeller assembly should be removed and the motor and propeller soaked in 50/50 vinegar and water for a few hours or until all calcium deposits are removed, this should be done every 3-6 months depending on alkalinity, pH and Calcium levels.
