pump problem on DSB in a bucket

I've got a remote DSB in a 5gal bucket. During my water change today I noticed that the pump for it is no longer running. It's been over a month since the pump was cleaned I'm not sure if it's been dead for a day or for weeks.

I know I need to remove the feed and return hoses from the sump and flush it for a while. Is that enough?

Should I take the top layer of sand out or should I start over with new sand?
 
I dont see a problem cleaning the sand really good, but sand is cheap. But I certainly wouldnt start it back up the way it is without taking it all apart, I imagine it will smell horrible too.
 
I would think only the top layer would be affected if any thing. The rest lives without oxygen so all that bacteria should be fine.
