Most good LFS keep copper in the fish only system, they sometimes also lower the salinity in the fish systems. The other things stores do (I used to own Tropical Fish World in San Diego) is Fresh water dip and we used to try not to put fish in the invert systems that way they were treated as a preventative before sale. Another common trick is to have an over sized UV sterilizer on the system, that doesn't stop a fish from getting sick, but it can stop the spread to other fish/tanks on the same system. All these things help the store control fish diseases, but in your home you need to keep the fish seperate if you keep inverts. If you are fish only you could treat with copper and lower the salinity every time you buy a new fish, then 6 weeks later do a water change and slowly raise the salinity, but that is a lot more work then a small qt set up.
