Questions on hypo procedures and live rock

I have some live rock rubble and one medium sized piece in my 29 gallon quarantine tank along with some other fake rock. We have a ton of live rock in our main display so I am not worried about it having die off and reseeding or anything. We are quarantining a yellow tang and a royal gramma. I have to do hypo cause there are a few white spots on the gramma. My questions are if I leave some of the live rock in there and do hypo, will my ammonia spike?? And when the ph goes down with hypo, do I just use some of that PH up stuff? Oh and one more question, When I lower the salinity in the 48 hour period, do I just take a cup or two of salt water out every few hours and put the same amount of fresh water back in?? Don't want to stress my fish, Thats why I don't want to go and pull all the live rock out. Thanks you guys!!:)
