Whenever you put any drug into DT, you have to consider its impact on both the livestock and the good microbes.
It is possible to QT a lot of bioload all at once. If you can afford a large enough All-glass aquariun, AGA, for QT, it would be the best, but in a bind one can use a large plastic container that is chemically safe, odorless.
The key is to plan in advance and cycle very well the medium of nitrification filtration, which can then handle all possible bioload at once. The way you cycle, and the amount of medium that provides the sites for bacterial growth, will decide how much bioload the cycled medium will handle, which can be very high.
