reducing tiny bubbles the skimmer is making.

So I caved and got the remora skimmer.
Some guy shut his tank down and gave me the skimmer.
Question is, when will all those bubbles go away? What should I look for in the collection cup? It's already pulling brown water.
Should it be liquidy or foamy? Can I add the poly filter in the skimmer or should I just leave one of my ac 50 on for sponge ,bio media and poly filter?

You can adjust the air intake to match your preferred skimming method (wet or dry). Brown water is exactly what it's supposed to look like when the bubbles accumulate.

As for the micro-bubbles you can try and put a foam pad in front of the water outlet or let the outlet run through a filter sock. This might be of help too: https://vimeo.com/64585953

I would not recommend any other sponge or biomedia, now that you have a skimmer.
 
Note skimmers can take some break in time too and the quantity of bubbles exiting may go down during that break in..

And some skimmers just aren't designed properly and allow quite a few bubbles to exit..
