Refugium light at night

To partially stabalise the pH the fuge needs to be reasonably large with decent growth. A HOB, although better than nothing is not going to stabalise pH a great deal. I would set the light to come on 3 or 4 hours before main lights,

How long should fuge lights run?
People run them 12 - 24 hours a day

I got the same problem, even with a black plastic background on the back of the tank. Err...cut out some cardboard and put it around the sides of the tank thats how I solved it!

I took cardboard and cut it out to fit between the wall and the backside of the tank. The light tends to deflect off the wall and into the tank from one side. The thin plastic backgrounds they sell at your LFS doesn't keep all the light out either, but cardboard works just fine :D.

I use a CPR AquaFuge II HOB refugium on my 55. I run the 36W refugium light for 14hr, and my tank lights are on for 12hr. It provides a sort of "dawn/dusk" effect that I've been happy with for the past 6 months. Blocking all the light wasn't worth the effort in my case.

And no, you don't have to run a reverse photoperiod.
