Removing the Bioballs!?!??!???

I have heard a lot of different opinions. I have a nitrate issue and I have heard the best thing to do is to either clean the BioBalls (constantly) in my wet dry or to replace the bio balls with live rock. The question is if I remove the bio balls and put in the live rock, does it have to remain under water (below the water level in my wet dry) or is it ok to fill the wet dry area with live rock even if its above the water level?

Will this help control the nitrates better?
