I prefer using a filter on my return pump so as to avoid pieces of chaeto and other debris from getting into the display. I haven't notice any ill effects yet, but suspect it may decrease pods from getting into the display (if you're using a refugium).
Speaking of it I remove mine the other day, you need to clean them very often or dont bother keeping it. I litteraly was squezing mine forever to get green gunk and other **** out of it. it was decreasing flow rate and leaving the surface aquarium water dirty. I removed mine its only a trap for nitrates. As far as the return pump keep it it helps with microbubles just clean it often because they will get dirty.
