would it be better to use well water or city water to run through my ro/di filter??

Check the TDS of each source water using a TDS meter. You can also test each water source using your test kits (ammonia, phosphates). Use which ever source water is better. Also, check the pressure of each source water. Your well water may not have high enough pressure to operate the RO membrane efficiently, so you may need to get a pump to augment that pressure if it is low.
