Should I take the Macro off the rocks . . . .

I have quite a bit of marco on my first shipment. It seems to come and go . . . at least some of it is white (dying) all of the time.

Should I get this stuff out. I can get low readings for total ammonia but I haven't gotten a 0 yet (its been over 2 weeks!!).

I don't have any nitrites or nitrAtes, but I am confused.

Could the macro be the cause?

I'm not positive if the dieing macro could be your ammonia problem, but lets just say it can't be helping it. If i were you i would remove it from the rocks to be safe. I think it looks a lot better anyways. Macro is for the refugium IMO. And if you do like the look it will normally come back since the "roots" are in the rocks. More will pop up later as well. No big deal.
