Skimmer / REfugium Trouble ...pic

I currently have a 20g tall reef tank and was thinking about adding a 10-15 gallon sump/refugium. I was messing around trying to figure out where i would put what and i ran into an issue with my Hang-on skimmer. I have an Aqua C remora with a prefillter box and as you can see in the pic it looks like it will not work with my design.
ANy ideas or suggestion on how this can work? Any idea or suggestions for my design below?

If you want to use the baffles as pictured I would remove the prefillter box and extend the tube for the skimmers pump. You would need to ensure that the pump was always submerged. Like this one on the left:

My Remora came with a MJ 1200 and I think you would be ok with this setup. If you leave the prefilter box on then you would need to extend the first baffle as bertoni stated. With the extended baffle I would worry about possible flooding or starvation of the pump.

should the two separate pairs of baffles be at the same height? i have heard the should and i also have heard they shouldnt..soes it matter? can you explain why?

The first two baffles in your diagram, attached to the bottom, can be different heights, although making the first one (from the right) shorter than the second won't do much. :) The baffles need to be designed to deal with overflow problems, though, so I'd make sure the second baffle (the one that doesn't touch the bottom), leaves a good-sized gap at the top, and also ask someone who knows more about sump design than I do.
