Use skimmer in greenwater larval rearing system?

I'm setting up a larval rearing system that is comprised of two black round tubs and a 29 gallon sump.

I have an extra skimmer laying around. Would it be wise to use the skimmer in this setup, or would it simply skim out the nanno algae?

I would imagine that it would skim out the organics pretty quickly, I could be wrong. I can say that when I feed my display tank sheets of nori the skimmate turns green right afterwards so I'm pretty sure something "Green" is being skimmed away.
