ive installed mine behind the rocks,its been about 2 month with no problem but was just wondering if this will be a problem later.

also does it mess with wave making being behind the rock?and one more thing is how i stop it from producing microbubbles?

It produce micro bubble because the pump sucking in air due to the box mount too high or the interval is too long. Make sure the water line on your wavebox at the same height as your water level. If the box placement work well for you it shouldn't be a problem in the future unless your coral start to grow and block the flow.
 
It can also produce bobbles if the sponge is over the intake, it should be only on the back of the pump, it is a vibration dampner and not a filter. It is also possible for bubble to be produced if the oxygen level is very high from algae growth and intense lighting or if the KH is excessive.
