I was looking at a small brain I have in the tank and all the sudden I see it fluff up and deflate and some brown junk came out of each of its mouths then went to normal size...What the heck?

sounds like he is expelling waste. I would say this is normal. Have you been feeding him?

+1 on the pooping. What goes in must come out. Most corals only have one opening they use for both intake and outtake. Nothing to worry about.
