When a virus invades a QT, it seems it doesn't go away when the next rounds of fish enter. It's back. I guess to rid the tank of said virus one needs to sterilize the tank between quarantines? Ideas?

Dilute Clorox, followed by a generous dose of Prime, a chlorine neutralizer. If you can still smell it, it's not neutralized.
 
Viruses arent alive so its not surprising they wont "die" between qt rounds. Like Sk8r said, use bleach to clean it. After that I would leave it under sunlight for couple of days. Virus DNA (or RNA if retro virus) is not particularly well protected against UV damage from the sun.
