Harlequins tend to be slightly more safe with other animals, I think. I still wouldn't risk it... They might crawl in front of the angler. I don't think anglers can see very well, they have small eyes, so the angler might not notice the color.
I believe you when you say it was with other fish of the same size. However, the purpose of a LFS is to sell you things. They want you to buy things. Do you have any guarantee that the angler hadn't eaten anything? It could have eaten something without them noticing. That or the tank is large enough that the fish were staying out of reach. I'm sure the angler will eventually get something.
The puffer may be an issue. Sometimes they bite anglerfish because they see the disguise bits and think it's food. Also, an angler who swallows a deflated pufferfish will probably die and end up killing the puffer when the puffer puffs.
So you're going to have a pond at some point? Then don't buy anything until you have the pond. Your tank is full and will be more than full once things start growing, so you shouldn't add anything.
