Yes you would use switches connected to the break out box.

Lets say you have switch 1 "SWT1" connected to something that detects water on your floor. Or maybe you have a conductivity sensor or any number of other things it would alrm and you would know something was wrong with your tank.

Programing wise it looks ok. I have no clue how your kalk works so you may need to make some adjustments to how that works, and you can always post your program in the neptune forums. Those guys are much smarter then I am.

i would like to have a flout switch in my over flow box if the drain gets clogged it will turn off the return pump and a top off to if there's room

should work fine. Once you get that all hooked up you would simply add:

If Switch 1 is closed Then RTN OFF
If Switch 1 is closed Then ALM ON
