If aquanotes is an add on program, how is programming done without this application?

For ACjr and older models without a network interface, through the menus built in to the controller.

For AC3/AC3Pro, and Apex, programming can also be done through the menus, but the best way is through the embedded web server.

BTW, Aquanotes (for Windows) is only for models predating the Apex.
