I bought a Niger trigger last week, brought it home and put it in a Quarantine tank. It is a 34 gal cycled tank, Am=0 no3=0 no2=0 and he has developed 1 cloudy eye, and on the same side, he has small whitish circles that are 1/2 the size of a dime, about 10 of them, to the outer portions of his body. He also has a few spots on his rear fin that looks like ich. I can treat the ich(if that is what it is, but how do I treat the cloudy eye and spots?

A picture would help ... but cloudy eyes are usually a sign of a bacterial issue and use of an antibiotic in a QT should clear that up (and perhaps the spots???)
Antibiotics won't interfere with hypo which is one of the preferred ich treatments.

Fins which are frayed or have white edges and cloudy eyes or Popeye are usually initially caused by an ammonia "burn". A fish' eyes, fins and gills are very sensitive to excess ammonia. The ammonia "burns" the surface of the fins, eyes and gills, leaving them open to bacterial infections. Double check the ammonia levels with another test kit if the one you have is old. Look at the fins to see if they are "rotting"

I was about to say the same thing that you shouldnt worry about the ick meds and go for the antibotics for sure. Usually associated with poor environmental conditions. If conditions are poor enough, the bacteria can bloom and overrun even the healthiest of fish. White cloudy water with the presence of sores on the fish can be signs of this problem. Could possibly be caused by extreme stress.
Here are a few pics, They suck, but better than nothing, he would not stay still. I doubt the quality issues are affencing it. Just two weeks ago there was a thriving reef that got transfered to my new tank, I still did water changes and everything before I got the trigger. Maybe stress?, but how do you solve that? what meds are the best and reef safe becaust I am going to use that tank again in the future to start another reef?

Pics not very clear .. the large white spot near the eye appears to be lympho (too large to be ich). If lympho then its a viral issue and no med is going to help ...not fatal and often clears up on its own if you maintain good water parameters, keep stress low, and feed nutritous food.
I would stay away from flake food which is often loaded with phosphates and one of the common reasons for algae issues in tanks. If you use frozen food consider thawing to eliminate the frozen water (filled with nutrients the fish can't use but the algae can) and perhaps soaking in selcon or something similar to increase the nutritional content.

just to be sure is the eye poped out at all? need to be sure if not then it could be a bacterial problem or a parasite ex. flukes. if there are no parasites then treat with Amoxicillin -or- Gentamycin if parasites treat with de-los and feed vitamins and fish will come around. this is the best that I can say without knowing more I know there are still some question as to what he has but it has to be one of these options. Kevin is right flake foods do have phosphates in them but I have good luck using them I guess however dont over feed.

It could be a parasite that has gotten into his eye causing the cloudy eye if so it wont take long and it will come out. If it is a parasite like flukes use
