current have effect on light?

I just purchased a new wave-maker pump and it's pretty strong, you can see the strong ripples across the top of the water. Does this affect the light from penetrating? I have 2 165w Chinese LED boxes over my 65g tank.

Yes it will effect the amount of light that penetrates the water, but unless your lights are just barely strong enough to maintain your corals the benefits of strong surface agitation outweigh the reduction in light.

Light penetration is affected by water clarity, not current imho

i have my blues at 60% and whites at 50%, would increasing the intensity of the lights compensate for the added water agitation?

You are only looking at a 5% loss at the most in PAR value. You could make a small adjustment but it probably is not necessary.
