I have trimmed the chaeto and had some more questions. Are all the loose pieces that fall to the bottom of the refuge okay to leave? I also tried to fluff it up a little, and actually rolled it over. Part of the bottom appeared gray, could this be a result of the bottom not getting any light? It was also very brittle. Is there any thing else I'm missing regarding to care and maintenance of it ?

I dont think you're missing anything else. It is normal to have a few 'dead spots' which will look more gray if the ball gets very dense. Hence the recommendation to fluff it a bit after pruning. :) The small peices aren't likely to survive, there seems to be a critical mass needed before they are really viable segments. A few inches or so. You could remove them to prevent them finding their way to the display, if that's a concern.
