how do I sterilize my system

I have a 75 gal reef constructed of ancient rock from a FO system. I've been battling phosphate issues for a while and now am also fighting majanos.
I have no idea how I contacted them as I haven't added anything new. A few weeks back I realized I'm fighting a loosing battle and ordered some Marco rock to start over. The rock has been cycling in a completely dark aquarium and has completed its bio cycle.
I want to remove the fish and rock and keep them in a 30 gallon until the reef is ready. I was going to frag all of the corals to avoid adding any pcs of the old rock to the new system. This should prevent the majanos from transferring to the new set up, correct?
After removing the fish, rock and corals I was going to sterilize the system somehow. I was hoping I could clean / sterilize the entire system, pumps, skimmer, piping etc. Would it be possible to accomplish this by adding some bleach to the running system? Some majanos are on the glass, so I assume they are also throughout the system. I need to make sure all of these are goners.
Not sure if the bleach will work or if it will harm the seals in the pumps.

You're doing all this to fight majonas? I've had a couple pop up in systems now and then and never became too concerned. You could get a syringe and inject them with a kalk-water mix to kill them. If the rock is separated you could also add a majona predator. I've never had an infestation but this all sounds like overkill.
 
Majanos are part of the reason, leaching rock is the other. I've tried covering them with the aqua puttys and removing the rock and scraping them off. They always return.
