Looking for the best way to take macro shots of my aquarium and get some practice taking better quality shots than a point and shoot can take. I just dont know a whole lot about DSLR and want a good starting point.

Is it worth buying them seperate like this to get the better lens first, or more worth buying the D40 kit ?

Hi, this is the same exact camera I purchased from those guys. The kit lens which is the 18-55mm lens is decent for macros. The 50-200mm VR is an all-purpose lens. If your really looking to get sharp macro pictures, I'd get the kit lens (18-55mm) to save some money and buy the Tamron 90mm F/2.8 macro lens. The lens is pricey IMO, but I haven't heard anything bad about it, just positive reviews.

You probably already know this but, the D40 (and D60) do not have an autofocus motor in the camera body. Hence, to take autofocus pictures, you need an AF-S (or AF-I) lens. The kit lens is AF-S but many Nikon (and second party lenses) won't work for auto-focus (they do work well with manual focus). But, for macro work, you may be using manual focus in which case it is less of an issue.

I have the Tamron 90 lens on my D40x and love it, it has a great range and the pictures are super clear/sharp. Just make sure you get a good tripod too and you're ready to start snapping. Also an external flash would be another good addition, as you can see in this photo the lens extends pretty far:
