I pick up a false percs from a local reefer yesterday. I have had one in my tank for about 5 months. So when I add the new one them seems to be ok. The clown that I have had seems to scare off the new one. How long will this go on for?

forever- it sounds like u have 2 females, females will rarely change back to males, theyll fight till one of them kills the other

There is simply no way to know this based on the information we have posted. Plus Females don't change back to males, it's a one way trip.

If the clowns are small in size (1" or smaller) they are likely having dominance rituals or establishing territories. If they are large clowns roughly equal in size (2" or more) they are likely females, remove one of them. If one is significantly smaller then the other (1" or so) it's likely juvinile and if the other is larger it's likely a female and they may pair, watch them and look for charging and shaking behavior, that should be a positive sign.

The one that is charging is likely a female, she is telling the (usually smaller) new fish that she is the boss. The smaller fish will typically shake and display it's belly saying "I give up! You're the boss!" It's a good sign.
