I bought a used tunze 6028 wave maker and it looks to me that I am missing a piece between the wave maker controller and the power supply.

Can you send me a link to a manual and individual parts for this?

I assume you mean a 6208? The pump cord would terminate in a junction box that is roughly 1" cubed, the power supply and controller plug into this box. I can email a manual if you PM me your email address.

I'm running it at about a 2 second interval. The pump is rather noisy any suggestions on how to quiet it down some?

The top is out of the water as high as the plastic trim allows it to go. Lowering the unit only increases noise.

2 seconds is very long, is the pump blowing out bubbles? On a 3ft tank the timing to produce a wave is near .30 seconds, on a 6ft, near .70 seconds. I would make sure the pump is correctly assembled, the most common issue is that the front half has separated from the pump. Besides that, the very long interval would likely mean it is drawing in air and that will also result in a lot of noise. Each tank has one exact time which will produce a wave and it is typically quite fast, the controller should be in wavemode and not pulse mode if it is a 7092.
