Can a 6091 wavebox controller work on 2 x 6200 pump ? if yes please explain/help on how to set it up so it would work the best.

It really isn't a good idea. If used with a wavebox it will very slightly increase the height of the wave but I don't recommend it, it won't harm the pump but it isn't a very effective way to use the pump.
