While cleaning my wavebox. I noticed a small chunk of the motor block housing missing. it is right where the impeller housing meets up with the block.

I put some aquarium silicone to fill in the space. But will I run into trouble

Is there any other cheap way to fix this. Maybe epoxy?

If it is the "crack" I think it is it is normal. The plastic shell is only cosmetic, besides its function of securing the cover. The motor is completely encapsulated in epoxy. This tear drop shaped hole is designed to let water in to the open spaces so the air can escape when the pump is submerged and prevent it from having any bouyancy. Most pumps have such openings, maxijets even have a couple small holes on the top cover.
